Abstract

The Rice Trait Ontology (RTO) is a rice-specific, crop-specific ontology developed by the BioNLP team at Huazhong Agricultural University (HZAU). It aims to integrate all phenotype concepts related to rice traits and provide a standardized terminology system and a unified semantic framework for rice trait data. Ontology sources and composition: RTO is constructed by integrating phenotype concepts from the existing Plant Trait Ontology (TO) and the Wheat Trait Ontology (WTO), and it continuously incorporates other relevant ontology resources such as funRiceGene, forming a continuously evolving, comprehensive rice trait ontology (RTO 1.0 contains approximately 2,522 rice trait concepts). Coverage of trait types: RTO covers all aspects of rice traits, including but not limited to: Yield traits Agronomic traits Abiotic stress tolerance Biotic stress resistance Quality traits Coverage of growth stages and data types: It spans different growth stages, from seedling to maturity, and involves multiple types of experimental data, including phenotypic, genotypic, and environmental data. Organizational structure: Each trait term is assigned a unique ID, a name, a definition, and hierarchical/relational descriptions among concepts (e.g., the IS_A parent relationship), forming a traceable and extensible hierarchical knowledge network that facilitates standardized annotation, retrieval, cross-study comparison, and data integration and sharing of rice phenotypic data.
